This occurs because on background layers (layer 1 and above) the color is blended into the level's background a bit as the layer is slightly transparent.
To rework this would probably require a reworking of PR2's layer system...unlikely, so I think the best option would be just to have a palette of colors you could make and save. The color picker does have a color history so you can reduce the problem a little, but it has limits.
